After the update finished, I am missing all of my files. The folders still exist with the correct names and such, but all my data is missing. Not sure how the update would have this effect, but be sure to back up everything before clicking on update.

Where do you have your installation of Projects? My Project is installed in a different folder:
C:\Katalon Studio\Kuali\Test Suites
Yes, I think I made a mistake by having my project inside C:\Katalon Studio\Katalon_Studio_Windows_64-5.4.1 instead of a separate folder. At least I have back ups. However I have done previous updates of Katalon with this same configuration and never encountered this problem.
